I am unable to save my queries or create new groups. Every time I try to do it, I get the Access Denied error. Is this because I have still not upgraded to the licensed version?

Saving queries is not a feature of the paid version. Queries can be saved in the free version too. You probably don't have permissions to write to the query set file (by default located in installation folder).

Run LPL as administrator, give access full access to LPL installation folder, or move the Query Set file to a new folder.

To move the default Query Set file, click on the application toolbar (the button that says Log Parser Lizard), and Save As query set to a new location (My Documents for instance). Open Settings dialog box, click on "Other" tab and choose default QS file. Restart LPL and try to save the queries now.
